sometime moisture gets trapped in the ears and causes infections. Your best bet would be to take him to a vet to make sure it is not ear mites first and they can also give you ear drops to help with the itching.
Badger had a ear infection last year when the rainy weather started because he always sticks his head in the wet grass etc... moisture would get in his hears.
I get pet wipes from the vets office that are made with aloe. They are great and much easier to clean then with drops and cotton balls. I clean them once a week as a ritual.
